It's はしる (to run, literally with your legs) + ぬける (to pass through) so I don't think it's all that ambiguous. It does have an additional abstracted meaning of a sensation or emotion quickly appearing and disappearing. But the run in "run a sword through someone" is not expressed by はしる.
