As you can tell from the Japanese Wikipedia entry 木棉 is indeed read as "もめん" and not primarily as "もくめん". Although if you look up the etymology of the word in you will come to find that "momen" was likely originally a bastardization of "mokumen".

Your Japanese in the first sentence was terrible, but still somewhat understandable... in combination with this inconsistent follow-up, however, I have no idea what you're on about... it clearly says "もめん" on top of the entry for 木棉 here on jisho.org...

However, if you take a close look at the entry you will see that it already points this out by stating only the reading "キワタ" applies to the second entry
Whereas cotton can both be described with "もめん" and with "きわた", especially to distinguish it from real silkworm wool (まわた), which is why they are all listed.
